I have a list of instances, some created manually from Nova CLI and the others from HEAT template, now I want to know get the stack id of all instances that are created by HEAT, is there a way to do this using Nova API or HEAT api ?

I know that heat stack-list, stack-show, resource-list resource-show can be used, but what if a new instance is created by heat autoscaling, how will I know which instance is created, or basically what topology has changed ?

Yes, There is a python-heatclient for that, apart from using the client you can also use Rest based calls to achieve the purpose. Curl calls can also server the purpose. Please refer to this link as well.
